Far Cry 3 seems, to me, to be a perfect example of why this isn't true. Jason Brody's arc very, very clearly ends with him rescuing his friends. Providing an option to kill them is a lot of extra work for the development team to appease an illusion of choice that we'd be better off shirking altogether.
